Suppose I have a Long put option on banknifty and I have placed a stop order to buy banknifty. Now if I place a limit order to sell the put option. I immediately see my available margin go in negative amount. I then cancelled the order to sell the put option and it came back to positive. This entire thing happened in the span of 1 minute. Will the peak margin penalty be levied ?

It depends. As in if this short span of time,  a snapshot has been taken by the NSE, then yes, peak margin penalty will be levied.
